BG 1: Black, white, black, red
Used for score text
BG 2: Black, blue, black, yellow (blue flashes white when you win a level)
Used for the maze & pellets
BG 3: Black, then three shades of red
Unknown use
BG 4: Black, green, brown, blue
Unknown use
Sprite 1: Transparent, yellow, white, red
Used for Pac-Man and Blinky
Sprite 2: Transparent, blue, white, lavender (blue flashes white when power pellet starts to run out)
Used for Pinky and vulnerable ghosts
Sprite 3: Transparent, turquoise, white, turquoise again
Used for Inky. Not sure why there's a duplicate color
Sprite 4: Transparent, level fruit color, white, brown
Used for Clyde & fruits

The NES uses four background palettes and four sprite palettes, each with three colors.
So what values are used for all of the in-game palettes? I assume that all of the ghosts are just palette swaps.

The last text color (yellow) is Tengen only, used for the ghost names in that version.

What bugged me in this port was Pac-Man's sprite itself, the back of him would like quiver or wobble when he moved, rather than stay still like the Arcade

I think it's a cross between palette limitations on the NES preventing full color usage for all objects, and that this is a port of the conversion on the MSX, which used the exact same bonus fruit sprites.

3 colors, but only 8 palettes on-screen at the same time, split between two sets of graphics with 4 palettes each. At least, I think that's how it works....

I keep wondering why they didn't use 3 colors for most of the sprites, cause the NES was capable of running 3 colors.

Neither is J, Q, or W.
I checked the ROMs (Japan, Europe, Namco & Tengen US) and they are in the game. So this is a simple mistake on the rippers part.

I looked in the alphabet of this sprite sheet, and the letter Z wasn't there!
