Problem with Paint.net is that you have to finagle for a bit to work with layers. And it still works just fine with colored backgrounds if you use the wand tool in it. But the best part about MS Paint is that it's seemingly one of the only programs that lets you easily change the color of individual pixels without any grabbing or gradual color changes instead of instant. For simple graphics like this? Simple MS Paint is the way to go, most definitely. Paint.net or Photoshop would be best suited for graphics from, say, the Nintendo 64 or DS.

Paste it into a different program like paint.net, play around for 10 seconds to figure out how to add a background, then copy paste it into MS Paint.
Transparency is more convenient for people who use
anything
other than MS Paint.

The problem with doing that is that it messes up how well it can be used with MS Paint, which many hobbyist spriters (myself included) use.

Consider making the background transparent. All the sprites are hard to see with any kind of colored background.
