It does that with any program, no matter what colour you used.
Except for Paint.net, where the background stays transparent when you paste it.

Wait, who the heck changed the sheet? Now it looks less organised and it has a transparent background which is the worst for sprites with black in their palette.

On a lighter note, why do so many of the forward-facing sprites make me think of that animation from the weird unreleased Amiga Sonic game?

This whole comment section is just.... unnecessary. RTB is a human you know, he has a life. If it really bothers you that much- just edit the sheet yourself. You can remove the bounding boxes if it really bothers you THAT much (which, it shouldn't). Anyone is allowed to edit the sheet for their own personal use- just not to re-submit it as a revision to the site. Nor- do I understand why people are complaining about the way someone extracted sprites. If it bothers you that much- I advise you all to extract them yourself, and you'll realize how hard it is to do, rather than sitting here wasting everyone's time and complaining. Take some initiative in yourselves all of you, and stop being disrespectful towards one another, because in the end, it gets no one anywhere. This is a site where we contribute to our happiness and well-being, not some enslaved-like "working" bull-crap. If you don't understand that, please think before you write your next comment.

I find it weird that there are other sheets in this game's page (that came before this, Ray's, and the other updated sheets) that are also different and spaced out and yet this is the one where people do question those aspects.

Can it be changed back? This version looks way worse than the original spritesheet. Whoever asked for this needs to grow up and stop complaining.
